If a cemetery is not currently in use - that is, nobody is being buried there - does it still count?

Yes, as long as the cemetery still contains interments, it should be collected.

If the interments have been moved or the cemetery has been destroyed, then the plot does not need to be collected. Interment relocation or cemetery destruction or inundation are also the only reasons to delete an existing cemetery point.
